I'm sure to have seen a corresponding checkbox more than once when deleting cookies. But I can't remember which browser. At least couldn't locate it at the moment. .... but there are too many addons and security things involved to get a full overview. .... might have been in the context of some addon???

Likely an browser issue again related to prefixing and suffixing, or something on your server the way it handles missing files. Maybe a redirect advice somewhere in your .htaccess configuration?

Corrected links is a must have. Leaves the issue with not reaccepting cookies.
Sorry, can't look it up on my box. I'm almost Linux only and my older testing boxes with IE are not available at this place.

Yes. You can preserve all old data. Messages, images, profiles. Only they should go into the new default folders autocreated by the scripts. That's described in the setup guide.
